To catch a bee, have your Insect Net ready in your pocket while shaking trees. If a bee hive falls out of the tree, quickly run north until you can no longer see the tree, then whip out your net with the D-pad(left/right). Wait until the swarm appears onscreen to the south of you to press A. You will have to time the net swing exactly to not get stung, but if you do it at the right time you will get a bee.

Note: Bees do not appear when your gate is open!
